Change a Cylinder head gasket, timing cover gasket and water pump gasket as it seems all 3 have gone on my 99 D2? Any instructions, special tools i need, or warnings i should follow/watch out for?

If you changing the head gasket, have the head check to make sure it is not warped, also check to make sure the sleeves on that side are still in position.

The other two are not that hard if you are good back yard mechanic or better. All three on a scale of one to ten with one being changing the air filter and ten a transmission rebuild. I would say around a 6.5 to 7

Hope this helps.
