I have OEM rear mud flaps, and they do catch a lot of mud but not sure about rocks. I would assume they will help a little, but they don't hang down a huge amount.

Fan removal requires a 36 mm wrench and a box end wrench to hold the crank (I used a 57 mm wrench) - These both came in a kit I rented from O'Rileys.
Fans reverse threaded, but other than that its super easy to remove.
