So last night I ran two cans of Seafoam through the engine, and I noticed that I had some smoking coming from the headers. It looked like it was leaking from a flange.

I have a 96 D1 with about 111K miles, and it's pretty obviously the original exhaust, at least through that part. Is this a sign of future problems or nothing to worry about?

If it was leaking at the downpipe connection (3 studs), you're probably correct in assuming it's old age. There is a gasket that may be gone/worn out, and its not that difficult to replace. If you do, drop the whole y-pipe assembly and wire brush the old surfaces and replace both sides.
