I own a '06 LR3 and recently when accelerating from a stop position I hear a clunking sound in the rear. I'm concerned it could be a differential or transmission issue. Any thoughts on this would be much appreciated!

Could also be a suspension issue. If you know what to look for (I don't) raise up your truck and look around the suspension to make sure all the bushings are seated where they should be. Or just have a shop check it.

Mine clunks in a different place every 9 months and it is always a suspension issue when I take it in.

I had the same problem. Also clunked on minor bumps here and there. Do you hear it that way? Issue was fixed by replacing rear bushings. It's a simple DIY or have an Indy shop do it for you.
