From a pure thermodynamics standpoint, I would think the intake would pull from the source with the least resistance.
Since both air intakes wind up at the same point on the front of the engine, I'd think the engine would pull from the non-submerged intake over the submerged one, as pulling air is a whole lot easier than pulling water. As an example, put two straws in your mouth, one in a bottle of Coke and the other hanging out in the air, and I'll bet you wont get any Coke when you suck in.
But it's probably not anything I'd risk my engine over.
